Is it possible to flash an image to eMMC without having to remove the module? Does Tow-Boot have any functionality that would help here?

No problem - just do it from an SDcard. You need to disable the eMMC during initial boot phase if it has something bootable on it as per the wiki.

So, I would need a bootable OS on the SD in order to DD to eMMC.

I'm using this case and I would need to extract the board from it in order to press that button anyway, so I guess removing the eMMC is the more straightforward approach.
