How can boot from MicroSD after replacement of the main board

No surprise that Android (AOSP test image) does not boot anymore after installing Tow-Boot. Android boots only using its own fastboot bootloader, which in turn cannot boot anything else. So, as you wrote, the next step is to install a proper GNU/Linux operating system image.
