I usually use sshfs and it works OK. NFS (Nightmare File System) or Samba might be other options. It's still convenient though to just be able to hook up the USB cable with the Pinephone becoming a USB drive. I'm running Mobian and it does not support doing that directly, but with tow-boot it's easy to boot into a mode where you can at least get to the eMMC that way.
