Well, I "unsolved" this issue. It turned out that the modified lists are getting overwritten with the same content after an update again. So I had to chattr +i the files. I don't think that this very dirty workaround is a good one, although at least for now updates/installations are working good...

Issue seems to be solved now finally after I learnt of somebody else with the same issue, that it is finally solved.
