All GPIO pins are available; BOARD and BCM numbering schemes have been tested, and work.
... that said, I use BCM (Broadcom numbering scheme) because in my development lab I also use the Sparkfun cobbler breakout board (the T board) which lists the GPIO pins by BCM number; in other words, there is no way on the cobbler to know which 'board' number it is.
I have done full projects with BOTH BOARD and BCM numbering, and I have used the PineA64 connection naming scheme to map to GP numbers PL7-->359
Keep in mind, the RPi.GPIO-PineA64 from github is a work in progress; should you find something that does not work correctly (we can help you debug here or on irc) then submit an issue to github and let the author know.
