So I took a knife and remove a few millimeters of the plastic guide pin and now my keyboard shell seems to work as it should.
Thanks for this suggestion.
I started having the same problem with the keyboard not connecting to the PinePhone today. I came to the same conclusion after having no success with contact cleaner and reinstalling the PinePhone a couple of times. If I pressed on the back of the case directly above the pogo pins it would connect, but only while I kept pressing. I was looking at the keyboard case where the pogo pins connect and also noticed the rectangular locating pin. After reading your comment I used a sharp craft knife and shaved a fraction of a mm off the pin. It now connects easily with both keyboard and power.
