Here is how I fixed SSH over USB after upgrading from Mobian bookworm to trixie on the PinePhone:

Regarding the comment in this thread about the red USB cable delivered with the PinePhone, note that Pine64 told me it is a charging power cable, not a data cable so I had to use another cable for data transfers even if it worked for low speed data transfer in the past:
