OK, I've got xeyes running on all desktops. Even if I can't find the cursor it'll give me a clue as to whether the mouse coordinates stop coming through. If xeyes stops moving when I move the mouse that's what I'm looking for. Gimp provides non-stop coordinates but only within Gimp. Maybe it's worth taking a look at xeyes source. It has access to mouse coordinates while the mouse is in other programs, I need to look at how they did that. I've made a couple LXDE plugins, it wouldn't be that hard to have mouse coordinates displayed in the system tray.
