It worked like a charm at first try, but digging deeper, I've realized this was a risky move, that I should have used cat or something else. So please, don't do what I did, unless you want to. Pretty sure dd is the way to go, this is how I copied Manjaro from the SD card to eMMC, too and it is working. Computer was booted off an SD card, the Manjaro that was working for me was in an SD card reader in the USB slot, then I copied it from the USB to the eMMC with dd and it works. It seemed as if the updates ran correctly from the terminal. When I tried to reboot the only thing I get is a red light. Can you please let me know what next steps might be in troubleshooting?
