Hi. Pine64 still sells the IR receiver with remote
for the A64 SBCs. Sorry for sounding nooby.
I bought the phone from Pine64 to learn all 
these new things about tech .
Q:
How much would one have to modify a
Pinephone mainboard to return the IR socket
that exist on the A64 boards?

I suspect it's a non-starter as I don't think there's a spare exposed IO pin, but I haven't checked the schematics carefully - you'll find them in the wiki.

People told me the CIR ball has been left unconnected on the Pinephone A64.
Thus forcing the use of the pogopins or USB-c for external input.
