How do you prevent the battery from discharging when the phone is off?

1) How and when it charges kind of depends on the Operating System software, so no set rules there.

2) Watch the screen carefully when you shut it off, sometimes you can see if it powers down completely.
The screen will go completely black pretty quick.. If it just sort of fades away, you may need to hold the power button for it to completely power-down.

Remember the old Windows 98 and XP computers ? Some would actually turn off when you turned it off, but some
would go to a screen saying "It is Safe to Turn Off your Computer Now" ? Then you had to manually push the button to turn it off.

a little offtopic.
I read that the piephone has an rtc, I remember the old phones that could turn on to work the alarm clock.
With android this seems to be no longer possible (maybe something to do with the rtc?) but once I happened a phone (very cheap, I don't remember if it was a mediatek) that could do it.
Maybe in the future it could be possible with the pinephone, planning phone turning off and on..

I'm not sure about the circutry in the Pinephone, - but it appears to need to be  'powered on'  to be able to charge the battery..?
So perhaps it could be the OS is needed to control the charging ?
Perhaps future models could have an independent charge control circut ahead of the main computer board ?
*(an independent circut could also have a clock function in it.)

woot? so to be able to charge my phone, it needs to be powered on?! so i never should let it go off with a "empty" battery? 
Then the phone would be broken by design. I can't imagine it is that way.
